XS650 Electric Starter Removal:
What parts to leave in the XS engine if the starter is removed without the crankcase halves being separated.
This gear (above at the pink arrow) on the left hand side that connects to the starter motor through a set of rubber damped gears, has to be left in place. It will not come out into the opening shown. The shaft that goes through the cases into it has a small gear on the right side (shown below at the pink arrow)
This gear (at the pink arrow) needs to be left in place with its flat retaining plate as well, to keep the gear shown in the top page image on the left side from moving around in the crankcases! The bendix worm gear assembly and the moving engagement gear #4 can be removed from the shaft shown empty above. Images of the bendix gear assembly in place at the link below.

You can 1/2" pipe tap, or weld shut with a flat aluminum cap the starter armature shaft bushing hole in the aluminum end housing you already have from the now unused starter motor. It can be used as a light weight block off plug.
